Have you tried an MS-CAPI --> PKCS#11 shim?

Instead of supporting Microsoft's proprietary, windows-only crypto API, Notes/Domino supports the industry standard multi-platform PKCS#11 interface. Starting in 7.0.2, the Notes client will automatically use and present certificates and keys stored on PKCS#11 devices (such as smartcards) as if they were stored in the ID file, with no import action or synchronization necessary. Many people have written shims between PKCS#11 and MS-CAPI; have you tried using one of those to connect between your windows credential store and Notes?
